In what category would one upload a paper that isn't necessarily peer reviewed and published? Still under Journal articles?

If there is no associated journal, then I wouldn't put it under Journal Article. You can for now put it under DOCUMENT or REPORT, but in the internal comments please state exactly what the nature is (e.g. unpublished academic paper), and then in the processing phase we can look into classifying it more accurately if needed.
